    Can we sit in the 2nd rakat of witr if we pray witr as 3 rakats. This would mean we say tasshahud twice. I believe there is a Hadith that forbids praying witr same as as maghrib so should we just sit for the 3rd Rakat? Or are both methods correct?

    Both methods are correct. There is no prohibition in this matter.

    However, the better one is to say all three rakat with only one last sitting.

    This witr prayer is actually Tahajjud prayer. The holy prophet adopted different ways to perform it. The prophet used to perform 11 rakat of it. But there is no restriction on the number. Three is the least.

    دو دو رکعتیں پڑھ کر سلام پھیر دیا جائے، پھر ایک رکعت سے یہ نماز وتر کر دی جائے۔

    ۲۔ دو دو رکعتیں پڑھ کر سلام پھیرا جائے، پھر پانچ رکعتیں اِس طرح پڑھی جائیں کہ اُن میں قعدہ صرف آخری رکعت میں کیا جائے ۔

    ۳۔ چار چار رکعتیں عام طریقے سے پڑھ کر سلام پھیر دیا جائے، پھر تین رکعتیں قعدے کے بغیر مسلسل پڑھ کر آخری رکعت میں قعدہ کیا جائے اور اُس کے بعد سلام پھیرا جائے۔

    ۴۔ دو یا چار یا چھ یا آٹھ رکعتیں قعدے کے بغیر مسلسل پڑھ کر آخری رکعت میں قعدہ کیا جائے، پھر سلام پھیرے بغیر اٹھ کر ایک رکعت پڑھی جائے اور قعدے کے بعد سلام پھیرا جائے ۔

    If I choose to forego sitting in the 2nd Rakat, should I also forego saying takbir before reciting dua e qunoot ( with hands raised like in initial Takbir) as traditionally Hanafi use the takbir before dua e qunoot as a way to separate the prayer from maghrib.

    Lastly, if I just pray the traditional hanafi way because of stress of habit despite being conflicted about it validity, am I accountable for praying incorrectly?

    Reciting qunoot is optional. If You choose to do it Yiu should say takbeer.

    In case of nafal prayer, there is less restrictions. You can perform them in a variety of ways.
