In this surah ; we read in verse 16 that God is referring to HImself as someone in heaven.

Not only this surah but I also heard some other verses which I now forgot which surah it was; That angels ascend to God in a time that is like 1000 years of human years. Something along these lines.

There is also a hadith that has been graded sahih that every third part of the night God comes to the lowerst heaven.

So my question is : everytime it is mentioned God is in Heavens or above heavens and above His Throne.

How should we understrand these verses?

Im sure God can not be in heavens as that would imply He is not here on earth. And that would also imply that God has somewhere a physical place in Heavens where angels go .

But isn’t God free from all spaces and physical stuff.

Such description of God’s position is with reference to our capability of understanding. We need a referencer to understand how God works and behave. However, His attributes and His position is beyond our comprehension. We have to confine to the description of the facts with reference to our limitations. The reality of these things is unknown.
