Surely munafiqeen should’ve been killed if the punishment after itmam ul hujjah is a divine one. That’s how justice would be done right? Because the state nowadays has no right to call anyone a munafiq but in that time surely they would’ve been treated according to their actions.

Apparent Islam was accepted and it was considered enough to give immunity to people. We see that the major part of Arabia turned apostate after the demise of the Prophet (PBUH), this was because they did not truly accepted Islam. Same goes for the hypocrites. They had to stop their mischievous activities for their own tribes accepted Islam, they lost all power, support and there was no hope left for them to change anything. So their apparent Islam was enough to spare them from the worldly Azaab.

We should know that the world is imperfect and has its limitations. Even the divine plans when executed in the world cannot go without their limitations. For example, when Azaab through natural forces befell the enemies of God, not only sinners, but children, animals, and plants too got killed and destroyed. That was another limitation.
