It is often alleged that Hazrat Umar (r.a) was appointed caliph by Hazrat Abu Bakr (r.a) alone. If that’s true then how was it based on امرھم شوری بینھم ؟

It is well explained in detail by Ghamidi sahib in his series about Ali and Muawiah.
Umar was nominated by Abu bakr and the companions approved it only then he became caliph.

I have seen that series but can you plz provide some historical references about how Hazrat Umar became caliph ? How the pledge of allegiance was taken for him etc. Thanks

You can see in any book of history. See for example Al Farooq by Shibli Naumani.
The leaders of tribes and the prominent Muslims who were, you can say the electoral college, they approved his nomination. This electoral college has the confidence of the community. This was way a tribal system works.
