If one person knows Islam and believes it by heart that it is not true, still he be doing kufr?

Regardless of Muslims or Non-muslims, if anyone puts in the effort in accordance with their resources to understand the truth but despite their sincerity reaches a wrong conclusion, they will still be rewarded in the hereafter.
