Quran did not say that. It said that kill them but if they accept islam leave them.

Yes, they might have accepted out of fear, but the law works this way only. It does not penetrate into the hearts. When one apparently accepted Islam, it did not kill him. This was the law. They had another option: They could have left Arabia and could have stuck to their polytheism, but they chose to stay in their places and accepted Islam and saved their lives.

Hypocrites had already been tolerated in the society. God’s scheme was not punish everyone of them, they could not escape Him on their death and after their death. God’s Azab comes on the people collecively, individuals may escape the punishment in the world.

The point is that normally Messengers are sent to nations so the people either accept Islam or face the consequences of rejecting Allah. Before the phase of reward/punishment begins, one is free to accept Islam freely or reject it freely, after that the consequences will manifest. For people of Messengers, it manifest here just like it will manifest on Day of Judgment.

If the Messengers do not gain political power/upperhand in the situation then Allah sends a divine punishment (e.g Nuh (AS) and his nation being drowned) but if the Messengers do gain power then the Messengers and his followers will deliver the punishment.

So even in the case of Nuh (AS), the ones who entered the boat to save themselves, did so to save their lives because they understood the warning of Allah and accepted the terms. Thus they were allowed to live in this life, rest were drowned to death. This is the case in Prophet Muhammad as well, as soon as Itmam-e-Hujjat was completed, Allah gave the kuffar a time to consider their choice and after that His punishment manifested, either in form of sword by His permission or in case of Nuh, by drowning.

This was an obvious option. God did not need to tell them. If they had left, God had other ways to punish them. We know Abu Lahab did not participate in the battle of Badr and escaped the death penalty God gave the whole leadership of Quraish, but Abu Lahab met a painful death in his home.
